Do you have a spray-in bedliner? Is so, you will likely need to clear some of it from the entrance edge of the holes. I found it to be tedious work just to get a tap started on the holes. The holes are definitely 6mm x 1.0.

Another vote for the Honda Silicone Grease. I used it on my '14 JK seals when new and it never had a leak with the Freedom panels or doors for 9 years.
