What Paint is the best for touching up the metal to stop rust after drilling holes for nutserts in body panels? Also for holes drilled in the chassis can you just spray them with chassis black or do you need to do primer first?

First, most if not all the body is aluminum, so you don't need to worry about rust. Secondly, use some RTV on the nutsert before installation and no paint needed, it will seal up.

Aside from leveling, the other role of primer is to aid adhesion. When you have a huge swath of bare metal it's necessary. For small touch up stuff you don't need it. Just clean it up right, and the area around it which will see overspray, put a few light coats of rustoleum and you're good.

The body is not mostly aluminum, only the doors, tailgate, and hood (unless you have a Mojave, then you have a steel hood).

I thought the bed was too, if just the tailgate then ok.

Also, crossed brain wires last night. RTV (not AEM) should take care of any rust issues..
