Long story short, after reading it, I tried the ground loop noise isolator module. I tried right it out of the head unit and right before the amp. Neither fixed the issue.
One symptom to note, that was perplexing to me, and probably points to my RCA cables is as follows: when the Juck is running, if I unplug the RCA at the head unit, there is still whine, although it intensifies just slightly when I plug it back in. It goes away completely if I disconnect it at the amplifier. It is super confusing to me, though, because I tried a different set of RCA cables and it did not fix the issue. I also made sure to run my power and signal wiring seperate.
This isn't my first time going about something like this. I've done a sound system in a JK, Land Rover Disco 2, Toyota 86, and a few others in friends' vehicles. I am just kind of at a loss. I am super clean and organized with my wiring as I work on aircraft. This issue just will not go away. I have tried all the old school "by the book" methods. Am I missing something?

Loud'n'Clear 10 inch head unit (note: issue was present with OEM head unit as well)
Kicker 4 channel speaker amp
Kicker mono sub amp
Metra Speaker pods for dash and soundbar running alpine 6.5's in all four corners
Alpine 8 inch subwoofer (sounds better than my old kicker 12, LOL)
I am super happy with the system and it sounds great, bar the alternator whine.
