Dead Battery

I was asleep and turned off my gladiator in the drive shift position. After 10 hours battery was completely dead. I call the service (unofficial) and they bridge the battery using both positive and negative poles of the battery.

The jeep turns on as usual but autostop and engine service lights remain on. After reading the manual I saw that it was a mistake to use the negative pole in the battery. what can I do now?

The use of the vehicle body for grounding vs. using the battery terminal is more for safety and to mitigate hydrogen gas igniting but that is mainly for lead acid batteries and not so much for AGM which is what your gladiator should have shipped with.

If they actually connected and shorted between the battery positive and negative post or reversed polarity when they hooked up the jumper cables, well that could have fried a few of the vehicle electronics to include the PCM and other modules. That will take a significant skill set to get that figured out and actual whole scope of the problem.
