As much as possible should be factory installed. If it something you plan to swap anyway, like the bumper, then order the least expensive option. It isn't necessarily a choice between factory and aftermarket. Mopar has a whole list of 'factory' accessories that can be added with or after purchase. I had the dealer install a Mopar Tonneau Cover, and I installed a Mopar CAI and Weather Mats after purchase. The side steps came from the factory, but I bought a fully optioned Overland off the lot (dealers first unit). I have not felt the need to change bumpers or wheels.

You'll find many have found aftermarket to be better than factory on the hardtop headliner, spray in bed liner, doors off kit. Sunrider and trail rails can be found cheaper aftermarket.

You are going to get lots of opinions. Most of the OEM stuff is good. It really comes down to style and looks. I have the OEM headliners in the Rubi and its night and day from my Overland. I also went with the OEM steel front bumper vs aftermarket. But I got the OEM used and then left the outer wings off. Put an aftermarket front bumper on the Overland. It was heavier than the OEM. I did go aftermarket with the Tonneau because I didnt like the mounting of the OEM. But thats going away soon for a 3/4 rack and RTT.
Last, the OEM door off mirror kit is better than most aftermarkets. They are on the wifes JL as we speak. Very stable unlike many of the cheap aftermarket crap.
