Doubt it. Most racks will not. To make a rack work with a tonneau cover, you have to push the uprights outward beyond the bed rails. This greatly reduces the amount of weight you can put on the rack.
The Gladiator and the Tacoma short bed are virtually the same length. I think the Gladiator bed is slightly wider. You could probably make it fit with a small modification to the upper cross bars. No clue if it would attach to the Jeep trail rail system or not. Give CBI a call. I like where...
You can also use a phone app called Jscan. It will run you about $80-$90. ($20 for the app, $30 for the bluetooth adapter, $30 for the programming cable.) It is not quite as full featured as the Tazer, but it can do a lot of stuff.

Used it to swap out my fog lights to LED and TPMS settings. Nice software for the price. Much easier than running to the dealer every time I want to change something.
Wire color does not matter.. Pin out location is what counts. It should be a standard 7 pin layout. If in doubt, buy one of these and test the pins while someone else operates the taillights, brake, turn signals, etc...
I also opted for a base sport with the max tow package. 35" tires would be a tight fit. With the stock 31" tires, I have 6" of clearance all the way around the tire. 35" tires would drop this to 4" of clearance. This measurement is sitting in my driveway with no load.
