I think it is very unlikely the bank looks at the options to figure out the lease residual. It will be the sport percentage what ever the options. Get what you want. You don't need to worry about what will sell easy if you are leasing.

Dealer can still give you the discount to get the sale. They most likely will not beable to turn it in. They will still make money on the deal. Just not as much.
I am not sure how well they will hold value compared to other non loaded JTR. But you have a better chance of a higher value than other loaded JTR's because they are all loaded. It helps brake them apart from the pack even if they weren't a limited number of them. So if you want to go loaded...
A scanner cost about 30 bucks, codes are standard across brands. There is no reason you can get the code than see if it's a big deal or not. Many places will read the codes for free too.
If you look closely at the rear matts you will see they are not one piece. They snap together as well.
