I am not sure what factory covers you all got but when my cover is closed and my tailgate is locked, you cannot just open it up and roll it back. I have tried and tested that because I was worried about that. Now if you took a pry bar or jimmy stick and forced it open the you could but then...

Check out Pelican cases website. They have all kinds of different sizes, shapes, depths and colors of some heavy duty boxes. I think you could even get foam in some of them. Find one of those that sits flush with the bed rails and that would look sweet depending on what size you are looking for...

No issues with my lift. It is solid as a rock and my JT drives great.

Do you think you could find end caps for that strut you bought at the Depot? Just to clean the ends up a little. It looks great and I like what you have put together.
