Eric just had this done at the Dealer. In the notes the Service Tech wrote "Flashed DTCM form old part number 68416518AA to new part number 68483374AB. The flash was covered under warranty.
Did you have the doors off and when putting the doors back on could one of the pins gotten bent? You would have to look at a wiring diagram to see if the alarm uses a separate pin.
I have the Mopar deflector and currently in AZ there some massive bees that have a suicide mission going on. These are big bees and the bug deflector does not stop them doing 50/60 MPH in town. Not sure how it will work on the highway for "normal" bugs...
Always best to run a separate ground wire. When I rented trailers a bad ground usually gave no lights or the lights that worked were doing funky stuff. Both turn signals would flash dimly instead of just the one that was supposed to be turned on. Easy and quick to run a wire with alligator clips...
I have not looked at mine but the trailer plug probably has it's own separate wires running to it, and not going through the taillights. The wire at the plug should be held tight with a screw I assume. It sounds like you have a loose wire somewhere, and I would think the back of the plug would...
Look at the back of the light plug attached to the jeep to see if the taillight wire came loose. Do the taillights work ON the Jeep? If not keep looking for a fuse.

Use a test light at the trailer connector on the jeep. Confirm you have power there at all of the connections. If the Jeep connector has power then confirm that the trailer wire is correctly wired. Google search will tell which wire goes in what position. Guessing the trailer wiring is incorrect.
