It comes with its own rail that sits on top of the bed plastic caps to seal it (i also sealed the stock caps with a heavy silicon as they were allowing water to seep in) so it doesn't really interfere with the inside of the bed and likely not the Jeep rail as far as i can tell. I did not order...

It might be related to the manual transmission option. Googling up RAM trucks they also have that option for manual trannys, so may be a carry over of that design.
