Agreed, throwing parts at anything is a recipe for disaster and frustration. Brakes are relatively inexpensive and replacing only improves the daily use anyway so you get benefits from it. I'd cough up the diag fee to see where you need to head.
You can break stock axles with stock size wheels/tires. All depends on how you're using it, what you tell your right foot you need and knowing when to back off and what lines to takes. Basically, use common sense and logic and you'll be fine. Plenty of people beating the hell out of stock axles...

The only intake system that MAY result in benefits is a snorkel type with a more direct, smooth intake tube. Snorkels bring outside cooler air which CAN lead to power increase. I wouldn't put my money on it however. You still need to get more air out

Its all speculation but having shocks that are too long will cause issues just like this. I don't think, however, one can draw that conclusion on this specific example without being apart of said event.
