I have taken a lot of the factory decals off, but I wanted a custom diesel sticker. I have a Cricut, so I am able to make my own. I am on my 3rd version and might be switching it to a different color soon.
They DA sanded the top smooth then primed, painted, and cleared it.
it was $1000 for all the work. Definitely cheaper than buying a new OEM top that is ready for paint and then having it painted.
After several months of searching for a paint and body shop, I finally found a shop that would paint my top.
Metalworkz in Rockwall, Tx did the work for a great price.

I have not experienced the bottoming out issue, but then again I tend to drive like I am in a lowered vehicle. My other ride is a lowered VW Golf TDI.
So, I am use to slowing down or avoiding bad spots in the road. :-) I have a few spots I can try to see if I bottom out.
