If it makes you feel any better, I'm 60 days in the shop in the past three months. So far they've replaced all rockers, lifters, and both cams. Still has a misfire, and there is no estimate on when I'll get it back. Here's hoping your experience goes better op.

Shouldn't matter. That shouldn't interfere with the charging of the auxiliary battery at all. It's likely a defective battery. The aux battery in the JT just isn't good.

None at all. I've had it in for a few months now, and sand from the beach, fine red clay dust, mud, you name it, it all cleans out very quickly and easily. It's definitely something I would purchase again, and would recommend to others.

Take it in. Misfires need to be looked at, and if you're getting a CEL you also don't want the dealer claiming you knew about it but never addressed it should something serious happen to the motor.
