With so much being driven by supply chain logistics and dependencies on suppliers, I think the process understanding would be useful but ultimately unable to explain why any particular truck is delayed.
My YJ had soft top and half-doors with the removable sail cloth/frame "windows". I don't even think that thing had door locks - I sure never used them.

I was unable to keep it as basic as yours, but sticking to the 6MT, cloth, unpainted fenders/roof put me a hair over $50k for my JTR with below invoice pricing.
IMO you should get the transmission you want to live with while you lease. You can use the lease calculator on jeep.com to get an idea about difference in payments between two builds, which is really what would matter unless you believe you would buy the Sport at lease end.
+1 for Faricy going under invoice. Not as strong as some out of state, but convenience and supporting local businesses wins out over saving a few hundred dollars in my book.
