Wow, 3 shops and nobody checked the alignment of the axles under the Jeep...... You need to find a new shop! And the shop that installed it, well they obviously don't do many Jeeps. As for will this cause you issues, I would say most certainly, especially the fact that they were off by differing...
Not an expert, but it is my understanding that the JT has SPECIFIC SPRINGS for each position. Is it possible they got mixed up on the install? Also I'm assuming there are no lights on, like ABS or ESC? Just throwing stuff out there to see what sticks.
Your shocks are "bottoming out" on the down stroke, get a set of shock extensions, take out the factory shims and everything should settle out! I'm running the 1 1/2 Daystar kit with shock extensions and the ride is exactly the same as factory! And yes as said above, the 20" wheels will...
This is the way I'm transporting my 9'6", works great, don't have to worry about lifting it up on a rack, roll the board bag up and close the tailgate, everything is locked away!

Just to clarify, I'm running 37 x 12.5 x 17 Milestar Patagonia M/T's on my Rubicon, 1 1/2" leveling kit only, bone stock in the rear, no rubbing and still getting 17.5 MPG's @ 75 MPH on the highway!!! And yes the Milestar fits in stock spare location!
