1.) No, they do not break down a lot. The reason people think that about any given vehicle is because those with an issue are always louder than those without, even though those without heavily outnumber those with.
2.) I don't know what some of these "maybe a Jeep isn't for you" comments are...
uhh, that’s not testing the aux though. The aux is always connected to the main in that scenario. You’ve been seeing signs that the main was failing but were ignoring them.
But okay, point is you found the issue and can now address it.
OK yeah, this is what happens when you read too much on the internet with everyone going "aUx BaD, sOuRcE oF aLl PrObLeMs".
Your aux wasn't bad, it was your main!
What's the state of your main battery? The aux could have been carrying the main, and now that it's gone the system is worse.
What codes is it giving you? The existence of codes means nothing unless we know what they are.
This could be a different issue, it could be an IBS issue, or it could...
Obviously the previous owner treated it like crap and likely didn't get things fixed. You inherited their mess, not sure I'd put that entirely on Jeep. A little, maybe, but with care these trucks are actually quite good.
This is not a flaw in the Rotopax. If you think 100% sealing a gasoline container without leaving any way to vent out pressure is okay, well, you're gonna have a bad time.
Save yourself a ton of effort and some money and just vent the Rotopax.
Maybe I missed it, but what makes you think they reused things? Could it be that they didn’t reuse sitting, and the only error here is the coolant issue? That would make this a lot more straight forward.
I installed a system from UpDownAir and it's been pretty good. Gives a connection under each wheel well so all you need are short whips for connecting.

Beyond the obvious problem of missing parts in the kit, the rest seems like the price you paid for being impatient. I'm not going to say there's anything wrong with having the shop start with what you had, that is your choice, but it's also a choice that comes with obvious risk. The risk has now...
Not necessarily. It will remove the aux battery from the list of reasons that symbol appears, but there are many other reasons it could appear.
As someone else said, this does not "disable" the system. All it does is remove the aux battery from it. The system is still there, still functioning...
What testing have you done to confirm the issue? People blast right past that all the time because of the "hurr durr ESS bad" rhetoric that gums up every thread, but the truth is it many times it's the main battery that has aged out and needs replacing.
I guess all I'm saying is don't cut...
