Get tough with the dealer and demand a refund or your truck. I would push for the refund because they have already dropped the ball. Go to another dealership and get one off of the lot. It all sounds fishy to me.
Definitely go thru the fender. Much easier and less of a chance that you will cause other problems. Charge the new battery before installation unless you have a lot of faith in the supplier. I would delete the AUX battery and pull the F42 fuse.
