I believe some have had their covers replaced. I'm guessing it will just stretch and do the same thing. My cover looks exactly like the ones above as well.
Mines doing this now too and has me even more pi33ed off as I'm running late and have two hour round trip in front me.

@DeepSea it looks like you removed the stock exhaust in one piece. I can see you lowered the spare and removed the heat shield. did you have to jack the truck up at all or did you do it on the ground? Did you have to remove the rear track bar bolt on the axle end?
I believe the brackets go under your tonneau rails. You'll more than likely need to add some additional weather stripping down the bottom of the tonneau rails where the brackets do not touch. The brackets will stick out wider than the bed.

Are you panels all in alignment? You can adjust the brackets that lock down the freedom panels. Or have your dealer do it. Best thing to do would be to go take a similar optioned model from the dealer for a test ride and see how that sounds. That will help you know if it's your Jeep or just...
Fwiw, your Jeep looks great with the lift. I'm debating on jumping to 37 (milestars) as well and I have the same wheels. I really don't want rubbing either. I'll have to see how close my 35 (bfgs) are.
Swapped out the stock steering stabilizer for a Fox one today. Took about 3 minutes total. Gave my new cordless impact gun. So much easier than air tools!
