I ended up using flex seal tape I had around. Works great! This sounds good, but dangerous at the same time. Don’t get me wrong, I would love to keep the dust out, for sure. By plugging up the holes, won’t that cause issues with moisture not able to get out ( like condensation, sweat, … )? For example, my experience with covers, racks and such, is that they all will let some amount of rain in; same for any deep water crossing. So, is the OP really talking about making it better, or is there some risks for going for the full seal here?
As for moisture and such, that’s never been a problem.
