This sounds good, but dangerous at the same time. Don’t get me wrong, I would love to keep the dust out, for sure. By plugging up the holes, won’t that cause issues with moisture not able to get out ( like condensation, sweat, … )? For example, my experience with covers, racks and such, is that they all will let some amount of rain in; same for any deep water crossing. So, is the OP really talking about making it better, or is there some risks for going for the full seal here?
I ended up using flex seal tape I had around. Works great!

As for moisture and such, that’s never been a problem.

Heck, no. Mine is sealed - I didn't seal along the very front, but my side holes are sealed, and I've got a good seal for the tail gate. No dust to speak of gets in there and my tonneau cover doesn't let water in. I've had zero issues.
I even wash the bed out now and then and after it looks dry, I close it up again. Never a problem.
Those little tiny side holes don't do much of anything but let dust in from the rear tires, and the tailgate area, what a disaster in the winter!

With tailgate seal, things stay dry and clean - i can haul luggage, my camping stuff, anything I want and it stays dry and clean. Imagine traveling with luggage or gear you want to stay clean back there and having it covered in dust or snow.
