I don't have a '25 so I am unable to confirm gaskets, but I was thinking about the first time I installed mine. It was tight. It has loosened up a little bit with use.
Your one picture across the top of the windshield did make it look like the top was coming up short.
I would try loosening...
My 2022 will hold 2nd gear every once in a while.
When it does, I back off the throttle and it shifts into 3rd.
I haven't detected a pattern as far as cold transmission vs warmed up.
I would drop a suction line into the new tank and run the line to the fill neck on the oem.
Use a switch controlled inline fuel pump.
If possible, and I am assuming it is, remove the exiting fuel neck and braze in a nipple to accept the new line.
I never actually had the lift, but I just thought this was a better option.
Maybe I was looking for a solution to a problem that didn't exist.

@theGs although I have only had my Softopper for a couple of weeks, I have had zero issues with it at highway speeds.
In fact, I purchased it with an upcoming need next week where I will be driving about 1400 miles over 2.5 days. All Highway.
I did route the rear tie down straps to the bed...

I don't suppose you drove with it open at a high speed for an extended period of time.
I had one that started to make a terrible noise after a long road trip with extended highway driving with it open.
