If it's the hinge pins that are longer, the idea is for each door to have a long pin and a short pin. That way you don't have to line up both the top and bottom pins at the same time when installing the doors. Line up the long pin first then after it's in a little, line up the short pin.
Be aware that the negative cables were changed at some point. At the negative battery terminal, what used to be the aux battery cable is now the body ground cable. Disconnecting that cable used to just disconnect the aux battery, now it disconnects both.
The code can't be created until you know the VIN of the new vehicle. I bought a used 5" from a stereo shop and they had a contact at a dealer that generated the activation code using my VIN. I don't know how a regular person gets it done.

That radio won't fit, it's too deep. The JL/JT radios are physically (and mentally?) shallow. If you buy a used factory radio, make sure you can get an activation code. It ties the radio to your VIN.
It makes a difference whether or not you have the premium amplified system or not. If amplified, then yes. If not amplified, then retain the crossovers and plug into either connector. The Metra adapters reverse the polarity, so you have to fix that regardless.
