I don't know why you'd try to modify it rather than just replace it with the right one, you have to tear into the door either way.
It may not go away immediately. Assuming that's what caused the light, I believe it takes a certain number of successful startup tests for it to clear.
You said you disconnected the aux battery? If fuse F42 is still in place, that would likely be why. It does a test on the aux at startup by isolating it and if it's disconnected it'll throw an error. Pulling fuse 42 essentially prevents the isolation during the test allowing it to pass.

How about the exact message the EVIC is giving you regarding the auto stop/start? You might just have batteries that need to charge up before it works again.
That warning doesn't necessarily mean the aux battery is bad. There's a myriad of conditions that must be met for auto stop/start to work. What message are you getting exactly?
Also, did you test the aux battery? What is it reading?
