I don’t feel like start / stop does anything for me. My stops are to short.
I have the undercover flex, doesn’t have the carpet... I like the look and I’d suggest a cover that the last panel can prop up, I use that feature a lot more than I thought.
the undercover, bolts into factory locations. It has a bracket for the front to overcome the step in the jt bed rail...
2 concerns for you, recalls up to date? And auto start stop battery. You might negotiate for a new battery, and make sure the steering / manual trans (if so equipped) are up to date.

mud flaps (jt throws everything up the sides, but looks great doing it)

I have a similar “use case” and got the Willys. Agree with a lot of the advice above, for me the biggest thing is get the top you want on the truck, soft top / hard top. Soft tops are difficult to get after the fact unlike wranglers.

Just another data point, 140k on my jku with the Goodyear wranglers, then copper st maxx.... my 2021 jt (with steel steering gear) Willys with the bf Goodrich mt running 36/7 psi is much more stable in wind and on the highway. For what it’s worth.
A sudden un predicted summer down pour that had other vehicles pulling off the road, tree limbs down, wind... so much rain in 10 minutes I had to pull the floor drains (happened in my jku)....
