Now i have both the mopar and the bestop covers.
The beatop cover covers more of the door well, but not as good on the rear windows
bar.
The mopar covers the rear window great, but doesn’t go all the way to the bottom of the doors.

Those are flag nuts, they’re not likely the cause of any noise.
Start by checking all the bolts and make sure they’re tightened to spec. That includes the control arms, sway bar ends, shocks, ect. If memory serves most clanking and klunking post lift install is the track bar and/or sway bar...
