There is a post somewhere on the forum about this. I used the method specified and filled the gap with the rubber tube welting material. Seems to be working well at keeping the debris out. Here is a link to my post.

Talk to the installer and let them know you want all tapped holes masked. Most reputable installers will do this regardless.

You will love the look. Agree that this should have at least been a factory option. Enhances the natural body lines of the tailgate and bedsides around the tail lights IMO.
Short of a factory option my choice would be the Bestop Core doors which are offered for the JK. Like how they can be configured with our without the center panel and also have the option of soft uppers.
Of course when you add up the price of a 4 door kit with the center panels and upper doors...
