Battery dead. Flat Tow Brakes

I recently had a RoadMaster Proportional Braking System installed on my Rubicon. The system is activated by a switch on a box on the drivers side kick panel. I vaguely remember the installer telling me to turn the switch off when not Flat Towing. After an 18 hour marathon behind the wheel, and 6 hours sleep the batteries were completely dead. Obviously I forgot to turn off the switch!
I recharged the battery (Large one). Systems came alive and everything works except the Auto Start / Stop. Error is displayed on the panel. Do I need to recharge the small battery too? Does that battery get charged by the alternator?

It will resolve faster if you charge the little battery. It is charged by the engine running, but the big battery gets priority and is charged first.

The batteries are not designed to be fully discharged, and doing so can damage them. If the little battery doesn't recover, it may need replaced.

Are there terminals to attach a charger to?

It will resolve faster if you charge the little battery. It is charged by the engine running, but the big battery gets priority and is charged first.

Look at the diagram on the fuse box lid. I think N2 and ground should do it, but not sure. The little battery is under the fuse box, but I'm not sure how difficult it is to get to.
