Yeah you have to pull up on the rug so that the strip sits higher. It was the same on my Tacoma. So yes, then you make your "own" slits with the knife right below the strip. It's all diy pretty much when it comes to making your bolt holes. There might be a Tacoma installation video floating around so maybe look for one of those.My velcro strips were literally lined up right with the bolt holes. Dead center. Sounds like there is some variation in production. I removed the velcro. Bolt length wasn't the issue. Lining up hole 5 on the rear at the same time as the 4 on the bedside was the issue due to the velcro.
Oh and do the back wall first. Then move to each side mounting the side rails moving front to rear. Last thing should be to put in the rear sides and then in the end the tailgate. Oh and then also make sure that underneath the entire rug is sitting right in the grooves if the bed perfectly really before fastening anything down. An then the final touch is tightening all bolts and anchor points.
