Noticed in my bed one of my back tie down hooks are loose. Looks like the rear ones are screwed in try to tighten but half way out. Any suggestions how to fix

Slowly and carefully back it out. Get an 8 x 125 thread tap from Lowes. Then slowly work the tap in until it meets resistance, then back it out. Repeat until tap runs in and out smoothly then reinstall your bolt and tie down.

Spray-in bed liner is most likely the culprit.

IF the torx in the bolt head is stripped out, use vice grips to clamp down on the bolt head and back it out that way.

Again, slowly. Don't want to create too much heat and melt the bed-liner in there. Makes it a bigger and tougher job.

Do they remove the bolt when they do the Line x. The dealer did it and I am not handy so i know what to tell them

Yes, just by looking at it in the photo, it was removed.
If dealer did it, make them fix it.
