Are body colored fender flares more expensive than black ones?

You are correct on that, it's just that I prefer the looks of the black ones.
Have you thought about a flat black / matte wrap?

I had the black textured fenders on my Wrangler and they faded pretty fast. I liked them, but a lot of people complain about fading 6+ months into ownership. It gets a dull grey looking color.

Ok. I think some people on this thread think he is wanting black fenders painted to match the body color, like I did when I first read the OP.

If the stealership will swap them out and give you a credit or something for the difference, then just do that, save the time an hassle and then get some other mopar part you want with the credit. (but I doubt it). The stealership is thinking up some crap right now about how there is nothing they can do with your fenders and the labor cost to swap them.

If the stealership won't do that.
Drive it home, put it on the forum that you want a swap. Someone will trade you, drive to your house and a few beers later you and the guy will have new fenders.

The best option is to wrap them with some 3m vinyl. It would take a couple of hours to do by yourself and about $100 in supplies from amazon. Or you could take them to a local vinyl shop and they can do it in an hour. This also let's you keep the painted fenders for resale or if you go back and forth to liking painted fenders (like I do every year or so).

Or.... Take off the fenders. Buy some black aftermarket tube fenders!

Matter of opinion, IMO the black texture fenders with the black roof look best.

i also like the black fenders with the color matched top. There’s a neon wrapped gladiator that they didn’t wrap the color matched gloss black fenders and it looks awesome. I have even thought about wrapping my fenders gloss black just to see what it looks like.
