For the rears, I didn't have to do any programming, but when I did the fronts I had to change the vehicle settings.
I use Alpha ODB, definitely not worth going to the dealer for something like this.

I'm not sure about the Rubicon wheels, but the stock Mojave wheel is something like 23lbs, which is very light. Other than that and the slight offset difference the Rubicon wheels are the same size (7.5 x 17).
You might get some benefits from going to a street tire instead of the AT or MT...
A friend of mine tried one of the cheap Amazon ones and it caused him nothing but trouble.
I got the Hikeit and my Mojave (auto) drives like I feel it should. I accidentally turned it off recently and I felt like I lost 50hp lol.
Seems to be a typical failure with the Broncos, those tie rod ends look absurdly undersized.

I'm pretty sure the caps would need to be removed just to get the rear window in and once the cap goes on the window probably wouldn't be coming out.

I did the same thing with the Grimm brackets. I got the kit that includes the spod mount. Super happy with it.
I really didn't want it inside the truck for noise and space.
It wasn't a difficult installation, just make sure you have a few fender clips on hand, I broke 3 of them...

The Mojave is equipped the same as the Rubicon with 4.10s and 33s.
The front is lifted 1" relative to the Rubicon so I guess 2" relative to the other models.
This is close to what I'm getting in my stock 21 Mojave. I certainly didn't buy it for the mpg, but I do wish it was better.
I'm at 12k and when I am home I am about 90% city and sitting around 13mpg.

Finished designing and my buddy printed my overhead console thing (not sure what to call it) for my spod and g screen.. Also some space left for something else possibly.
I still need to do the wiring, but pretty happy so far.
