It's not just number of gears in the trans and final ratio, the transmission gearing itself and engine power/torque make a big difference. With my 6MT the 5.13 first gear will spin damn near anything I can put on it but even on stock 33s 5th and 6th do not want to do any climbing under 65mph...
Clearly the truck is rejecting decoration, I would listen to it.
If you really need it to stay there you could scuff the area with fine grit sandpaper but fitting that perfectly will be difficult

M6 x 20mm should work, pick your head design. Personally I would run pan head Torx to keep the head profile low.
The reality is 12.9 is way overkill, 10.9 is overkill, and 8.8 is perfectly fine for the trail rails. These bolts should never fail in tension, you'll pull the rails apart before...

You should have a tool kit that came with the truck containing a bit rachet, T50, T40, and 15mm socket in a nice little velcro pouch that will remove the doors, top, windshield, and cowl corners. I keep mine in the truck.

Any time you lift the body relative to the axles there will be driveline changes - whether you do it with new springs or spring spacers is irrelevant. If you lift 2" with springs and need new LCAs and a track bar, you will need the same with spacers
