Pay no attention to the bickering going on here. If you would like your engine warranty to remain in full effect during the warranty period, change it at 1 year no matter the miles. It is very clearly defined in your Owners Manual:

You should be fine. You'll see once you start spraying - I can't image it not sticking. Probably keep the cans inside to keep them warm to help with spraying.

What you are really concerned about is how the cab moves relative to the bed. The cab is on rubber mounts, while the bed is hard bolted to the frame. Frame flex will affect the relative cab/bed positions, but remember that the cab will also move then going over bumps & off-road obstacles.

That's kind of my plan as well. If/when I ever decide to do my JT, I'll just drain/extract fluid through the fill port, then measure & refill with the same amount. I'll do this a few times with about 50-100 miles between extractions. With the low miles I put on it, I'm not going to bother...
Next time, try going just a little bit faster to build up a "bow wave". With a proper bow wave, even with the water at about 33" deep, the level should be at or slightly below the top of the side steps instead of up by the bottom door hinge.

I extended front, rear & transfer case breathers on my JK. The rear goes up behind the tail light. I extended the front axle breather on my JT because it was super simple to do and I already had the materials on hand. I am planning on extending the rear breather to up behind the tail light...
Oh, gotcha. The discussion was about both front & rear axle vents, and you simply stated that the vents (plural) are membrane breathers. Sorry for the confusion, nobody is out to get you. Deep breaths.
The drain is up above the transmission near the top of the transmission 'hump'. You can see it best when looking up from the passenger side. It is a black plastic piece that allows water to simply drip onto the transmission and run down the side of the trans.
Unless those small flakes bother you, I would just leave them protected by the HDMP. You're right - it's a PITA to remove the HDMP and get those flaked areas clean enough to paint.
Take a look at where you have already sprayed the HD Metal Protector and see how it is holding up, especially in any areas that see impingement from the tires. Re-apply as necessary. I think summer is a good time to apply because it is easier to spray and it sets up quicker in warmer...
Have you tried closing the tailgate with a little more 'enthusiasm'? My tailgate looks just like that if I very gently close it, but it lines up nicely if I close it firmly.
