If your issue is a 'dry' Item 3 bushing, which it kind of sounds like to me, you could potentially get lubricant to it as follows:
Get the LH side of the vehicle as high as possible, and the RH as low as possible.
Overfill the diff with lubricant.
Rotate the RH tire...
If it goes away when you engage 4wd, then the focus should 100% be on the front axle disconnect. No idea why the dealership would ignore this huge piece of evidence. We need to think about what changes with the FAD system when going from 2wd to 4wd.

No picture, but I cut the top 'flap' off of a soft Ray-Ban case, then tucked it between the main shifter console and the x-fer case shifter. I had to add a piece of rubber anti-skid tape to the console to keep it from sliding back, but other than that it works well.
I'm using Crosby alloy G209-A shackles, so I still use an 'old school' snatch block.

You should remove any loose paint, slag & rust before cleaning & painting. How you do it is up to you - small wire brush, roloc disc, spot sand blaster, etc. My experience is that you don't need to remove all the rust, just the loose stuff, if you are using the brush-on RustOleum.
No doubt that spray paint has a much lower viscosity than brush-on paint when it goes on, so it seeps into places better. However, with RustOleum's Stops Rust line, the oil-based brush-on paint is way more durable than the spray version. The spray version seems much harder when cured, so it...
I wouldn't worry too much about it. Just remember to flush out those areas after each off roading trip when it is muddy. I use an extension wand (meant for watering plants) to flush everything out on my JKR and it works great.

That doesn't look like a bad weld at all. Unfortunately, the welds will typically have some paint flaking because the slag wasn't removed from the welds prior to the paint process. A 'bad' frame weld will have porosity and signs of poor penetration.
