Now I understand that error codes can be read from the ODBII but they cannot be cleared unless you remove the security bypass from the equation - ex. bypass cable.

My question: Does the dealer need to pull the cables to clear codes?

No. The system they use works through the Security Gateway. Everyone else has to bypass it.

My reason for asking is this... I had warranty work done on the AC/Heater control - it was replaced because some of the doors weren't opening correctly. It was in the shop for 3 days and the aux battery was replaced due to the ISS never ready and never working.

I have struggled for several months now to unplug my cables from the security bypass. I was in the mood to try it one more time and noticed the metal area around the plug was scarred and the wires showed visible signs of stress and I can see one or two bare copper wires. Brought it back to the dealer to complain and they said they never touched it and may have been done when the brake controller was installed(?). I bought the vehicle used from them with the controller installed and I have been staring at that plug for a long time. I have NEVER seen any of the things I just mentioned but have no proof.

Thought about writing the dealer but again, no proof they did it other than my word. Codes were cleared in the system so I had to ask.

I was also told by my service rep that the entire dash would have come out and accessible without the need for tools so ?

The tech may have gotten a little rough with it during repairs, and accidents do happen. Not being the original owner, having aftermarket parts installed, and not having pictures before it went in for service, there is no avenue for a successful resolution.

Exactly but I will still write them a letter and appeal to cost vs reputation. I am not calling anyone a liar but someone is suggesting that I may not be truthful. Yes people still write letters and written letters tend to hold more value than an emailed form letter on a dealer web site.
I am NOT a spit stirrer and I have never done anything like this before but I am also very disappointed with this dealer and their reaction. Lifetime I have only had 3 dealer issues and 2 were with them.
It's an election year too and again, hand written letters carry some weight. Yes I am the one jumping through hoops but I feel very strongly about it.

The thing is, do you really know for 100% certain the dealership caused the issue? Sounds like you have been struggling yourself to get those connectors off and you could just as easily ham fisted the damage yourself.

Given what you said of them changing the HVAC control, there really is no reason for them to have been up in that area dealing with disconnecting the Security Gateway module. Like what @Mr._Bill said, their dealership scan tools have the pass through capability to scan and delete all codes.

Getting those plugs off is tough, I finally used super long needle nose pliers to get them started to unplug, then bought extension cables when putting it all together. Now I can hook up my Alphaobd module in less than a minute.

I have always struggled and never used anything but my fingers to grab it, push the tab and try to get it out. I have laid in that spot and stared at those plugs so many times I often wonder if I would remember them more than my children. The tool marks and exposed wire are new. I can't say how or why but they are? I am upset because I have always struggled but never pulled on the cord for fear of doing exactly the damage visible now I'll never be able to prove it but at least I gave it my best shot and mentally that will help me get over it. Most important part.

The Struggle is Real! :)
