I enjoyed 3 days of doors-off weather and reinstalled them this morning. Two of T50 bolts won't thread in all the way. The other 6 are fine, but two are being stubborn and tightened up well before threading all the way in. As far as I can tell the bolts are all the same. I cleaned the hinge holes of any debris before putting the doors back on, and also put a little WD-40 on the bolts before threading them on.

Any ideas?

Make sure it is lined up properly, even the slightest mis-alignment will cause an issue.

I've never put those bolts back in on any Jeep I've ever owned. I believe there are a lot of us that leave them out.

Problem solved. The threaded hinge posts that are attached to the doors are different, top hinge compared to bottom. The threaded section of the post on the upper hinge is longer than the one on the bottom.

I haven't looked closely enough to know if the removable bolts themselves are any different, but all I know is when I swapped the bolts upper to lower and vice versa, everything went in easily.

In short, don't force it. If you run into resistance before the bolt is fully on, swap it for another. Better yet, keep track of your upper vs lower bolts.

Image shows lower (shorter threaded section) vs upper.

I took those out the 1st time I removed my doors and never put them back on it's been over a year and I have no problems. Unless you worried about somebody stealing your doors just leave them off.
