I just had my hardtop installed yesterday at the dealer and I can also confirm that my 21 Mojave already had the harness in place.
My Mojave was originally ordered with the basic soft top for reference.
The only reason you would need to drill out the AEV shock extender for the Mojave is if you bought the $439 kit for the non Mojave models.
If you buy the $479 kit for the Mojave there is no drilling required as far as I can see.

Functionally you don't need one, but from a safety perspective if you don't have one you have always hot conductors out to the front of the vehicle.

I haven't tried that yet, but I think as long as you don't over tighten the the bolts that secure the pedal to the bracket it should be easy to flip it up out of the way.
I tightened mine up to the point where the pedal shouldn't move on it's own, but I don't need a pry bar to flip it up...
