A secure bed-cover (tonneau) makes the idea of throwing them in the bed a non-issue. I don't know how I'd get by without a locking hard tonneau, especially when running without the top up.

The back window makes driving with any other windows opened much more pleasant, due to better airflow. I just wish the window opening was bigger, and remote controlled. I also love driving the soft top with just the rear plastic window out, and the top still on as a sunshade or in cooler temps.
