The sleeping shelf could easily just be above the bed rails and extend into the cab area. That would leave room for pull out drawers under the sleeping shelf. I am not talking about modifying the truck in any manner. Just the cab and bed cover.

Not sure if your still around and interested, but i am doing exactly what you suggested. Buying a second rear section top, removing the window, and cutting the top below the window to make it flush with the front bed rail. using a rear window panel (off of a soft-top) for ease, so i can have a bed platform that extends into the rear of the cab (seats removed). For a trip down to central America.

Breezer window makes a product to remove the back window of the hard top and be a flexible joint between the cab and a topper. If you combine it with there window product you could probably still remove topper and hard top. a dog or kid might get through the hole but my old cat butt would not make it
