When you order a vehicle and you get to pick whatever you want from the menu, but not every menu item is exactly as it seems. You want a large fries ($2), but if you order a value meal (also $2) you get a bonus burger and beverage! Additionally, sometimes there are options and combos that don't show up on the menu at all.
As a more applicable example, with GM you have three infotainment center options; the bottom rung of the ladder that you can only get with the base trim, the standard option, and the good one. Upgrading from the standard to the good one is a $500 checkbox. Meanwhile, Bose is also $500, and nav is $500. If you buy off the lot, you'll likely have all three boxes checked, and there will be $1500 in options on the invoice. Secretly though, if you check either Bose or nav, you get the upgraded infotainment system by default for no additional charge!
Alternatively, the options and combos on the builder site are not all of the options and combos that are actually available. I forget the specifics, but when we ordered my wife's JKUR back in 2016 we came in knowing exactly what we wanted off the build site. The salesman surprised us with a few extra options and/or option/trim combos we didn't know existed. I don't remember exactly what, but a likely fictitious example would be the full time transfer case is not available with the diesel, but if I was sitting with a salesman filling out an order sheet, it may be possible to check both boxes and have it built that way.
