Proper way to connect portable compressor to battery?

So, I'm not sure if hooking up my Viair portable air compressor the other night was what resulted in the loss of most of my apps but it made me wonder if there is a "proper way" to make the connections to the battery? I'm not talking about positive and negative either, lol. Is it ok to make the connections while the vehicle is running - which is how I used to always do it on my 17 JKUR. Or is it better to make the connections and then turn the vehicle on?
I did get the apps back by restoring default settings but that also resulted in the loss of trails that I had recorded.

So far, this is what I have always done with my Viair 440p and what I have been doing in the JT. I stop the JT, keep the engine running, get my compressor out, hook up the positive and negative to the battery terminals directly, pump up all four tires, disconnect the compressor from the battery, put it away, and drive off. The whole time I never shut off the engine and I always connect it directly to the battery posts. This probably takes 10-12 min. or so depending on how fast I unpack and pack the compressor, so, it idles for a long time. So far, this has worked for me fine.

This is exactly how I've always done it on every jeep and no problems. The JT, I'm not sure if this is what did it, but it seems rather suspicious that after air tires up almost all of my apps were gone.

Next time you connect it try doing the positive terminal then negative to connect and negative then positive to disconnect.
If you attached your ground first the arc from connecting the positive side could have pulled a small surge in the system causing the computer to wig out. Same thing for disconnecting, try to mitigate arcing where you can.
