So I got a Hooke rear bumper and started to look at installing. I thought the red on the ends on the factory bumper where just reflectors?

Yes, reflectors required by law.
Other wires will be for the "sonar" sensors, park assist or whatever it's called. There's a harness for them that runs end to end on the back of the factory bumper.
It's what beeps to let you know how close you are to things, if you are backing out and a person or car is coming up behind you or from one side and so on.
