Just got the 3.5 inch JKS JKontrol lift kit.
Looking to get Bilstein shocks. I know 3.5 is ideal for the front shocks. Should the rear shocks be 3.5 as well ?

I believe their shocks are listed for 3-4.5" of lift which should work well with your lift. Personally I would measure the bumpstops and run the longest shock that will fit at full compression but that's not necessary if you stay in their recommended range.

I have beeen running the Eibach 2-4" with Synergy springs . I tried the Fox/JKS IFP 2.5's and went back to the Eibachs. Fox/JKS was just too soft for my liking . For a cheap shock I like the Eibachs plus they like my springs are made in USA. I have read Synergy springs are made by Eibach ? Who knows maybe thats why they are a good combination for me .
