Tonneau covers and Swing Case?

Hi all, my Jeep aftermarket dealer I am using (Southern Off Road Specialists in Cumming GA) is telling me the UnderCover swing box won't actually fit under tonneau. I have the UnderCover 3 part hard tonneau and need something for storage in bed. I lost my rear seat storage to the JL Audio Stealthbox subwoofer.

Can anyone confirm for sure the swing case will NOT fit under a tonneau, and any alternate suggestions? TIA

I have a swing case in mine (passenger side) and the mopar hard tonneau and it doesn't interfere. Not sure about aftermarket tonneaus though.
