There are quite a few threads discussing differences in brakes sizing. To add to that, I was told by a friend that Rubicon models have larger brakes than non Rubicons? How does the diesel model fit into this lineup of brakes size? Looking into the potential for brake upgrades after going to larger tires and adding vehicle weight. I know bleeding + new pad compound will be the best bang for the buck. I just want to know what I’m starting with. Do I have the smaller rotors (and calipers)? Any info would be appreciated.

The brakes are the same across all the JT models and trims. There are aftermarket upgrades available.
In the "For What It's Worth" category, I did notice that the same aftermarket brakes (at least the rotors) are listed for both the JT and JL. At least on the Willys JL, Mopar does offer a package called "Xtreme 35" tires" tire package. It includes what they call "performance anti-lock 4 wheel disc brakes" (also standard on the Rubicon 392).

I don't know when upgrading your brakes you wanted the Mopar stuff (possibly if warranty was still an issue). If so, there may be Mopar options off the shelf (assuming the dealers' shelves still have parts these days).

That performance brakes is most likely a different pad compound.
