A lift shouldn't affect a wheel alignment. The alignment has to do with getting your caster, camber, and toe set. Take Camber, that is to do with how far off vertical a wheel is. My window sticker showed up a couple days after KZ

I went from I to JB to KZ with build sheet and window sticker in under a week. It has been in transit for 3 weeks now. The past week it is sitting a couple hours away waiting for it's turn to get on a truck headed this way. I wouldn't sell until it's on the lot like @Rex3rd said

I don't think there are any issues with MT, I haven't heard of any, but MT make more road noise, they have a hum to them while driving, so I'm not surprised more people go with AT which are much quieter. On the flip side MT give you better traction when wheeling.

I have done this on both my JKs. Once the bolt is removed no need to put it back. Good to know this is the same in the JT
