Jeep service shop tuners only deal in tire sizes which Jeep sells, so you're out of luck there with 37s. You need an aftermarket tuner like a Procal or Flashcal; this is standard with lifts and tires and the shop that did it should have said something. They're the ones at fault.

I don't think there are any issues with MT, I haven't heard of any, but MT make more road noise, they have a hum to them while driving, so I'm not surprised more people go with AT which are much quieter.
On the flip side MT give you better traction when wheeling.
