3.0 Diesel Engine skipping

I have had my Wrangler for six months. It started feeling like the engine would have the big skip randomly when driving on the interstate. A few weeks later the check engine light came on and then the "service electronic throttle control" light came on and it wouldnt go over 25. Had it towed to the dealership and they said it was a programing issue. Havent had any issues until yesterday and was on the break while someone was turning, when I went to accelerate, it skipped again. Just one hard skip. Has anyone had any issues like this. I know it is somewhat vague, I just dont know how to really explain this. First time Wrangler owner, first time diesel owner...

Did they flash the ecm? Any codes ?

there is a wire harness that rubs on the EGR flange by the upper control arm passenger side, there are threads about it. I would look there first.

I do not believe that there were any codes. I have reached out to the dealership to find out exactly what mean by "reprograming" and I will get back to you.
