Had to replace my main battery it was over 5 years old. Disconnected the aux battery and pulled f42 fuse. Then I used my J scan and disabled the auto start. Has anyone else done this ? Could I run into other issues. Be interesting to know.

You can't use JSCAN to disable it. It looks like you can, but the feature truly doesn't work. They just never removed it from the app.

If it isn't working it is NOT due to jscan.
The only way is tazer, press the button every time or auto stop/start disable device.
JSCAN can't do it.

If ESS is not functioning, it's due to another issue, not JSCAN

Did you fully charge the new battery BEFORE installing it?
Did you disconnect the IBS (small wires/connector) and leave it sitting aside for a while to reset it?
How long has it been since you did all of the above?

It will crank on only 12 volts which is under 50% charge LOL

Yeah, I guess this auto-electrician is crazy. Been told that before.

Sir, if you don't want to believe one of the most knowledgeable people on the subject in this forum, would you believe the makers of Jscan itself?

Jscan can't disable the ESS. Opening your hood disables the ESS so a mechanic can diagnose a problem while the engine is running. Dismounting the hood switch makes the computer think the hood is open, so the ESS doesn't function. Jscan then simply turns off the warning that your hood is open. Of course, your remote start ALSO will no longer work if the computer thinks the hood is open, and if for some reason your hood really IS open, I guess you will find out when you go fast enough for the hood to fly open and smash into your window.
But Bill is the crazy one.

I have been in the automotive electric repair and sales trade for probably longer than you have been alive. Yes, you DO charge new batteries. They lose charge just sitting and you can look that up. It's what I did for a living for many years, starting in the 1970s and yes, we always charged new batteries. I'll find the FCA documents on it since you don't believe a person with over 50 years experience in batteries and vehicle charging systems.

I'll add...what a fool. Doesn't know a thing about batteries and ignores the voice of a factory trained and college trained former tech.

"Tom Cruise" obviously knows more about Jscan than the guy who wrote the software, so I'm sure he also knows more about the computers and electrical systems in his JT than FCA does.
