If the bumper is going to be black, why not mask it to 1/4” and hit it with black or bedliner where it was cut. That would probably flow fairly well. Good point on the caulk.

When it comes down to it the risk is eventually any glue or caulk will break down then water will get in there. So I wonder if it's best just to leave it out in the open. And hopefully get a clean enough cut and good paint match so it looks good.

I've got cut steel all over the TJ but I just hit it with some sandpaper again and some rattle can black because it's 50 shades of black anyway. But the JT with the Gobi I'd rather at least look good...
I would tape it off and use a seam sealer or bed liner coating.
Seam sealer is likely more durable and generally lasts the life of a vehicle.

When i cut the rockers out of my XJ and replaced them with 2x6 tube, i covered the sheet metal to tube welds with seam sealer and painted over it, and never had issue.
