I'm thinking perhaps the junior battery may be causing problems.
Why?
They are tied together, so if there's low voltage, there's low voltage across the pair - meaning could be either.
But this doesn't sound like a voltage issue at all. If you had that, remote start would not work.

Thanks, I’ll try that over the weekend. I checked voltage on the dash before I started it this AM and it read 12.2V.
12.2 is low. You definitely need to get the batteries charged.
Much lower it might not remote start. It's not causing your HVAC problems, but it's indicating a problem somewhere (infrequent or short drives, for example, or main or aux battery getting weak)

That's what I'm thinking. Per build date the truck is two years old now and sat at the dealer for a few months. I have a fairly short, low speed (=> 45 mph) 15 minute drive to work so they aren't getting a long charge.

You will not see the A/C light on when it's in auto - even if the AC is working.
The only time the AC light will come on is when the auto is not engaged.
But - the AC still works.
Just because the AC light isn't on doesn't mean AC isn't running - I have always left my Jts in auto mode since the day I've bought them, winter or summer, I set the temp, leave it in auto mode and it works just fine - but you won't see the AC light if it's in auto mode.
This is how mine operate. Indicator lights stays off until put it in normal mode.

He misunderstood what I was trhying to say. I do the same with Auto mode, I just set the temp and leave it. My issue is when I use remote start. Although it is in Auto mode, remote start doesn't engage the A/C, eitehr in Auto mode or if I have it set to A/C and recirc.

After finding this thread the other day, I used mine yesterday when leaving work to pay more attention to what would happen. I hit the remote start and went to the truck about 3 minutes after it started. My A/C was on Auto mode when I turned it off after getting to work. When I got in the truck, the light for the A/C and Auto mode were NOT lit up but the truck was actually cooling off and very comfortable inside after sitting in 90 degree heat at work. Apparently the A/C was working, just without the lights lit up on the controls, until I hit the start button.

That's how mine works -
