As for holding down the bottom of the window more securely, I believe there are at least two threaded holes on the back ledge where you have your velcro strip. What about a 1/4" thick piece of aluminum that would sandwich the bottom of the window when you bolted it in? Obviously you'd have to add two holes into the velcro section of the window. Just brainstorming.
I think the top looks very nice, even folded up it's not nearly as bad as the factory top. Hopefully it's durable and keeps rain out. It's also nice that it can off fairly easy.
